I'm building a tri-bike and currently have Ultegra 8050 di2 front and rear derailleurs. So now I need bar end shifters along with brake levers/shifters for the aero TT/Tri cockpit. I'm looking at Dura Ace ST-R9160 Di2 (current generation) brake levers/shifters along with Dura Ace SW-9071 Di2 from previous generations. Will I have a compatibility issues running three different groupsets?

All of those shifters are compatible with your setup. Just make sure that you have the latest version battery as you need full syncro mode.

I prefer being able to shift the front by myself so I choose BR-6871 brake/shifter on my setup.

There are very few incompatibilities among Di2 components. I only know of three:
  1. Dura-Ace 7970 pre-dates E-tube and its components cannot be mixed with any other groupset.
  2. A mountain rear/front derailleur cannot be combined with a road front/rear derailleur.
  3. An Ultegra 6770 10-speed front/rear derailleur cannot be combined with an 11-speed rear/front derailleur.

The 2) work perfect ( road - mountain) as long as it is e tube

No they don’t. Read my statement above again. Mountain derailleurs can be used with road levers, but you cannot combine a mountain rear derailleur with a road front derailleur.
