TT-E difference is likely just tube sizes and seat angle. I'd be focusing on seat height with the mast and stack. The diffence between 52cm and 54cm looks to just be the 1cm headtube stack difference, seat tube length, and maybe stem/bar/crank size (maybe 80/400/170mm vs 90/420/172.5mm)

Yep, the geometry is pretty close. I compared the geometry of the my '12 Madone and the Emonda frameset (54 vs 42) and Trek sizing hasn't varied much at all since 2012. With both bikes together and looking from the side and the front, I can see the slight size differences at the head tube and standover.
