I am considering to get this bike in rim brake version and replace group set with UDi2. Mechanical version has rear derailleur cable routed on the outside. I wonder when I remove that mechanical cable is it possible to completely remove routing hardware so that the grommets and similar items that stick outside are completely gone? (Without using the Dremel)

Yes you can remove those. You'll need to purchase the Di2 kit from BMC to complete the conversion.
