I'm refurbishing a early 2000s Giant TCR Time Trial frame. I am going to need a 90mm 31.8mm stem with a stack height under 35mm. Any recommendations?

Basso should work. Probably not cheap but they are super low stack.

FSA SL-K drop or Syntace Flat Force or Basso Diamanté stems will work.

Scott (mtb) accessory brand Syncros has a stem with something like 36mm stack height and alternatively the Kalloy Uno7 stem is around 38mm.

Just the other day I had a look at my Thomson X2 more critically side on and have a suspicion that whilst the clamp may be 36mm high it looks like 'meat' has been taken off the top, so that at the end of the day your bars might not be much/any lower than a more standard 42mm stem. I'm going to measure when my new stem comes so I'll have a comparison between 3 stems.
Less is more.

Superleggera RS true stack height is 34mm (-8 stem)
Rotor S3X true stack height is 33mm (-6 stem)

RS is better as it is stiffer!
Bikes:

Ax Lightness Vial EVO Race (2019.01.03)
Open *UP* (2016.04.14)
Paduano Racing Fidia (kind of shelved)

Yes, and actually few Deda stems have similarly low stack height: Superleggero & Superleggero RS, Superzero, Zero1.
Declared stack height 36 but at least in the case of Superleggero RS it's really 34mm (just measured with calipers). All -8°.
