Could you post a link to those instructions?

That, well, makes no sense: a derailleur is a derailleur is a derailleur. They all work the same, just have the high and low stop screws in different locations.

They want the FD cage in a specific position when you first set it up. Honestly, doesn't matter a heck of a lot: line it up vertically as you would a 'normal' FD. The horizontal direction is more important, based on how the derailleur functions (the 'yawing' action).

Remember: people run Yaw front derailleurs with 'funny' chainrings (Rotor, for example - http://weightweenies.starbike.com/forum/viewtopic.php?p=867635#p867635), which most certainly won't align in the vertical direction. Just have to set it up so it works vertically. No big deal.

screw the low limit screw in until it basically holds the cage in the outer ring position. set the cage height. tilt the tail in or out until both lines are directly above the tips of the outer chainring teeth. if you can only put one line on the teeth and the other line is to the left, tighten the lower limit screw more and check again. if one line is to the right when one is on the teeth, unscrew the lower limit a little.
