Foot inflammation: New cycling shoes w/ thin soles

My cleat screws are penetrating the insole of my cycling shoes.
Anyone else experience this?

It seems like it started when I began riding the Sidi Ergo Lite Carbon 2. As I increased my mileage in those shoes, I developed a very tender forefoot. It doesn't keep me from riding and it's a tolerable pain, but it does prevent me from running.

Should I consider new shoes or new pedals?

How about shorter cleat screws ?
