Just mounted a set of SwissStop Yellow canti pads, and am wondering if these will be fine to run with both carbon, and aluminium rims?

yes they will!only downside is the higher price to replace them if you use them more often;-)
just check the pads for little alloy pieces before you put the carbon wheels on, they will scratch the rims up.

Took bike to Molly Cameron`s Veloshop, where she applied new swissstop yellow pads, and set the toe in, viola no more brake chatter off the fork!
