Couple of questions to any knowledgeable colleagues in relation to Di2 components
1. Would running 53/38 chainrings cause any issues (as compared to standard 53/39) - just not sure of any sensitivities
2. If I am running after market chainrings - say Stronglight CT2 or similar, but rest of drivetrain is 7900/Di2 what would be the best chain - 7900, 7800 or other? - wasn't sure if 7900 might still be beneficial for rear shifting

I doubt the 38 would make a difference. The big ring may though with the stiffness and ramps being the issues.
Madcow has used different rings and KMC chains with success so you could PM him for details.

No issues w/a 38. I don't foresee there would be any issues with a compact setup either.
I use CT2 rings and a SRAM chain, works perfectly. No reason you can't use whatever chain and rings that you desire.

I've tried it on lots of different setups, and it seems to work well regardless of ring or chain. A stiff ring will assist in the front shifting because as the derailleur forces the chain up the ring will resist bending and allow the chain to climb quicker. Having said that I did have one bike I did with Stronglight rings and a 7900 chain that worked really well.

Chainring size won't be an issue either.

Anyone use the old Zipp Vumachrono crankset with Di2? Have heard Vumachrono likes 7800 chain more than 7900.

Will 7800 chain be ok with Di2?

Which cassette would be best 7800 or 7900? Using Ultegra Di2 so may actually go with 6600 or 6700 cassette.
