I can get both with the same price, the Madone have a H2 fit which it's a little too relaxed compared to my current bike but not that much and the Aeroad has 20mm less stack but I think the headset stack is higuer than mine so all in all both geometries fit me more or less.
Can you guys list pros and cons compared one to another?

That's a really tough decision, but go for the geometry that *fits best*
The increased internal cable routing and integration of brakes into the frame, requires more efforts when it comes to fine-tuning your bike and performing the maintenance, simply because everything is hidden in your frame.
I personally would opt for the Canyon Aeroad CF SLX.

Madone 9 for me!
Have had quick test rides on both - thought both were good once up to speed, but the Trek felt a bit zippier during the acceleration phase

The Aeroad and H1 fit are pretty close in fit, on a '56cm' the stack & reach only varies by 2mm
Since the rider is the majority of the drag I'd go with the Aeroad over a H2. You can also change out the brakes on the SLX if you ever wanna go full WW. I think you can save around 150g over the Trek brakes.
