A few months ago I bought a NOS bike that came with Dura Ace 9000 components. I just recently replaced the standard chainrings 53/39 for compact ones and noticed the chainrings and even the crank legs have the word "prototype" on them.

Do I have anything "special"? Or should I be worried instead?

I don't have knowledge of these chainrings specifically, but given my own use of Shimano 'prototype' products I wouldn't be worried about them. Over the years I've been given 4 different types of prototype pedals to test out and send feedback to the Shimano developers. I've kept 3 of them running for a few years long after the products themselves made it to market before finally selling them on eBay or locally. The prototype products are very close to consumer production levels save for minor, non-safety things which is the whole point of the testing/feedback loop.

I wonder how they ended up on a brand new bike.

Weigh them and see if they deviate from known values? Then you'll know if you have something special. But I'm also curious how they ended up where they did. What brand of bike?
