Basically, I'm wondering how the additional £1800 cost between the mechanical and Di2 versions is justified when a DA Di2 groupset can be bought for £1780 retail.

I would buy the S5 with mechanical, and a Di2 groupset, then sell the mechanical groupset :)

It's a £1700 difference by my reckoning but yeah that is still pretty far out of wack given that there's an £1100 difference between groups at RRP. Cervelo do use their own somewhat pricey internal battery mount but it's not £600!

So yeah, do what Nicos said and look at it as an opportunity :P Heck, if you're not bothered about the HED Jets buy the Ultegra and do the same.

Just get the Di2 upgrade kit and sell the mechanical shifters and derailleurs

Take the complete bike and do subtraction of each part to figure out exactly how much you are paying for the frame. You are going to find almost always that buying the cheapest bike or just the frameset is your best deal. £1800 + DA9000 groupset > DA9070 groupset, I don't think that's even a question. Better yet if you don't like the hed jets follow wingguy's advice and drop down to the ultegra or heck even get the frameset if you don't like that silly handlebar!
