I have recently seen two red flashing lights on my Di2 junction. This happened while shifting during riding. It appeared twice, then all seems normal.
Any suggestions what this might be?

I think that double red means Skynet is going active and the machines are rising...
Oh wait, this is Di2, I was thinking T2.

To clarify: BOTH lights flashes red simultaneously, that´s not the battery warning when one light flashes red. I can´t find this one in the Shimano manual!

it's likely an intermittent short.
i would first inspect the wires, end-to-end, especially anywhere it's ziptied. a very tight ziptie can cut a wire. if all is well, i'd unplug everything, inspect the connectors, and put a touch of dielectric grease on the plastic plug seals (but not really on the pins themselves...)
if that fails, try a different wire kit or, better yet, a diagnosics box.

that's exactly what was happening with mine - and then it got worse: started shifting by itself:
