T.W.O is a new bike shop in town - it's a boutique-like style, located in a premium area. It's nice to browse the shop for sure. They bring Condor, which is quite rare in KL.
But I would say the best bike shop where locals here frequent to is Bike Pro in Kelana Jaya. It's an old bike shop, been here for long and serve many cyclists of all type. It's a messy shop with stocks all over the place - but I think only because the stocks keep coming they dont have the time to organize. The mechanics are well known to the cycling scene so that adds up. They might not have lots of boutique components in stocks but they can surely order one for sure. http://www.bikeprobicycle.com/
But it all depends on your objective, if you want to browse and sight seeing I think TWO, or Specialized Concept Store is the best bet. If you're here to get to know the local, get your bike serviced, talk to the local about routes and all, Bike Pro is the way to go.
Another shops you would wanna check out:

Just outside City Centre, nice shop that serves coffee but havent visited in a long time so not sure on stocks.
Pedalspot: www.pedalspot.com.my/
KSH Cycles in Taman Tun Dr. Ismail: Couldnt find official website but they normally cater for mtb crowd. Check this one out.
Bike Tech Subang: www.biketechsubang.com/
The shop I frequent to. I get most of my parts here, tyres, tubes, cleaning stuff, some occasional upgrades like new stem or bars. Run by an ex-national track cyclist and he's very friendly. The mechanics are good too.
