I have a very similar build, Parlee Z5i with DA9000. Same crank rub from the shoe!

This mean that you have the pedals too close to the arm.
Nice bike,but I don't like the tubulars

The problem was too much cleat float (now corrected) and thick overshoes.

Was trying to figure out why I was getting the rub there, makes sense as I recently changed to Garmin Vector pedals that came with the red Look cleats that have 9deg float. Sounds like I just look to go down to 4.5deg gray cleats.
